When trying to use a app_config.xml like this Boinc refuses to start and gives me error 1202, something about ownership and permissions. Reinstalled Boinc as suggested but still not working.

You're better off asking this at the LHC ATLAS forums, since it's their application. It's very well possible you require a different set of sub-commands.

But the Boinc manager isn't even starting. Same if i put app_config.xml in for another project.

Which version of BOINC?
Is the BOINC client running?

The solution was to change owner of the app_config.xml file to user boinc_master.

Looks like a Mac version of the problem with gui and client talking to each other in Linux recently.
